Simple, you fine and penalize the home team. If it isn't the home team fans being the issue then security can drag their bloodied corpses out after the home team fans beat their asses.

Money means nothing to SEC schools. They're rolling in it. Want to stop fans throwing shit on the field? The first time it's called their team would get a 15 yard penalty and lose a timeout. Second time? The HC is suspended for the rest of the game and the first half of the next game. The penalty could be called from the opening kickoff through 00:00 left on the clock including overtimes. The Athletic Director could impose separate punishments for the morons who caused it.
