Spacey had a movie in the can a few years ago, and that one was pulled and completely reshot with a replacement actor. It wasn’t a high budget film, though, granted.
Unfortunately for WB, it's a very different situation: Kevin Spacey was only a supporting character in All the Money in the World and only had about 5-10 minutes screentime, all non-action talky scenes, and half his scenes were him being alone, so reshooting with Christopher Plummer was easy.
Ezra Miller is the lead of the entire movie, in a movie wherein he is supposedly playing multiple versions of himself from different timelines or universes resulting in a really high percentage of total screentime. It's a big-budget, big-effects movie filled with complex action sequences involving lots of big-name actors and crew, all of whom would have to be scheduled to be brought back.
WB can't reshoot this movie with someone else without spending tens of millions of dollars.
